I haven't had to deal with this issue, fortunately, but I've read about this issue before. I'm pretty sure they can still swim up through the toilet even if you have water in the trap. A quick search came up with this page from Seattle about rats coming through the toilet.
I am also going to shut off the toilets in the guest en-suites and the basement that are rarely used and not monitored. Turn those on when we actually have guests or have an unexpected urge in the basement. Note: I found out that it is important to at least occasionally flush the basement toilet. It hadn't been used in months, the trap dried out, and a Norwegian sewer rat found its way into the bowl - but made its way back out before animal control arrived on the scene. Thank god the lid was closed. The Stanley Steamer guys got quite a surprise when they were setting up their drain line into that toilet!
