You can blow in rockwool to top off the joists, then install rigid board on top of the joists in a contiguous manner (taped) without having to cut it much. Then install flooring on top eg plywood.

As for your question re the soffits, you can build simple barriers out of fiberglass batts to block the blown in insulation from blocking the soffits.
